What This Skill Does

Guides researchers through creating Annotated Research Contexts (ARCs) following the nfdi4plants ARC specification v3.0.0. Covers investigation setup, studies, assays, workflows, runs, contacts, and DataHUB sync via an interactive, phase-by-phase conversation. Handles ISA metadata annotation and git commit along the way.

The interactive phase-by-phase approach prevents metadata omissions that would make an ARC non-compliant with the ISA specification, which is easy to miss when filling fields manually.

When to use it

  • Setting up a new plant biology ARC from scratch
  • Adding proteomics or RNA-seq assay metadata to an existing ARC
  • Organizing raw mass spectrometry files into the correct ARC dataset folder
  • Registering investigation contacts and publications in ISA format
  • Pushing a completed ARC to a DataHUB instance for FAIR sharing

Example Workflow

Here's how your AI assistant might use this skill in practice.

INPUT

User asks: I want to create a new ARC for my cold stress Arabidopsis experiment

AGENT
  1. 1Ask for investigation identifier, title, description, and local storage path
  2. 2Run create_arc.sh and set investigation metadata via arc investigation update
  3. 3Collect study details including organism, growth conditions, source and sample materials, and factors, then initialize the study
  4. 4Collect assay details including measurement type, technology type, and data file locations, then initialize the assay and copy files
  5. 5Commit all changes with git and ask whether to push to a DataHUB instance
OUTPUT

A fully structured ARC directory committed to git with ISA metadata populated, ready for DataHUB sync
